Applications can use the AXL SOAP web services API to udpate phone speed dials: http://developer.cisco.com/web/axl
 
The AXL request to use is <updatePhone>, which includes a <speeddials> list where you can specify the list of speed dials the phone should have.  Note, that this list fully replaces the list already on the phone, so you will need first retrieve the current list of speed dials (via <getPhone> request), add or remove any speed dials you want as needed, then submit the <updatePhone> request with the updated <speeddials> list.
 
The IP Phone Services SDK available on the Documentation tab of this Tech Center includes a .jsp sample which is a phone service that uses AXL to interact with speed dials - so this is close to what you are looking for.  Note, however that this sample was written for UCM v4.x, and the AXLProvider class that is part of the SDK code will not work with UCM v5 and higher without some modifications.

I've used a product from www.dominocomms.com<http://www.dominocomms.com> previously at a few sites. Seems to work really well. I managed to get a discount on a deployment of 10,000 phones so probably best to email depending on the size etc
