Quick question - I couldn't find the answer documented. Both user types appear to work but which one is recommended to use for a Jtapi application?

There is no difference from a JTAPI perspective, any differences would be due to the way such uses are handled/managed in the system. E.g.: Application users are not sync-ed to/from LDAP; application users are not listed in the UCM directory page
